I have restarted the prep, my game and my entire console and still cannot get this prep done. Has this happened to anyone else and is there any ideas on how to fix it?

You need silenced weapons and you should go at nighttime. Go to the airport and take out the power station and the air defense system if you like.
For this two-part optional mission, you can get different locations but with the same objective of stealing the stealth helicopter. Do not use any air vehicle to approach the objective site as there are air defenses that will take you out in a single hit.
if you use the truck cabine of your MOC for the speedboat prep mission, the yellow marker at the harbor will not be triggered.
